I did this recently on a b1g1 and they made me pay half. So I got the store sale one free and paid half for the one I used my coupon on even though my coupon said b1g1. I didn't have the energy to argue so I just paid it.
I think that is correct, but my cupon is not B1G1 free, it is just free.
Ex: regular price is $2.50
item #1 rings up at half price = 1.25
item #2 rings up at half price = 1.25
I have (1) get one free coupon
They assign a value of 1.25 to my coupon so I get 3 items but pay 1.25 for them. I'd need two free coupons to not pay the 1.25.
If they did not ring each one at half price, I would get 3 items at no cost.
But, the 50% off each item is the best for all of us.
It really depends how the cashier rings in the coupon. Some will ring it in at the half price, and I don't really think you can argue about that. Sometimes you get lucky and they put in the full price.

I have argued this with a free 12 pk of coke when they were b1g1 and won...first they only wanted to give me half. I pointed out that with the logic they had at the time if I could only use one coupon per bogo set because the second is free then the first is free too...she then back pedaled and said she THOUGHT it was a bogo coupon, not a free item coupon....I have also not had a problem and they just gave me both for free and I didn't need to say anything.

My coupon was free Powerade. They were on sale B1G1 free.
I got two bottles and had to use two of my free coupons to avoid payment.
The only other choice was to get 4 bottles and use my 2 coupons and pay $1.99 = 50 cents a bottle.
I'm not sure where the regular price of 1.99 came from. The coupon limit was 1.79 and many stores have had Powerade on sale, recently, as low as 79 cents each.
