I know that the manufacturer reimburses the store for face value (plus handling) for each coupon.
When a store doubles or triples where does that reimbursement come from?
If it comes from the manufacturer, why do some stores limit the number of doubles per transaction?
If it comes from the store, why do some coupons say DND?

It's used as a store loss.

Due to bar codeing. # 9 want double and coupons with store names on them do not double/tripple

Some stores have limits so as not to have a small few number of customers emptying the shelves. Some may be leary of fraudulant coupons if someone has dozens.
Our Bi-Lo has a limit of 10 per transaction, that is LIKE coupons and an overall limit of 20. Same for Harris Teeter except I was told they have no like limit just the 20 limit per day or transaction. You need to check the rules for your particular stores. Then we have Lowes Foods and they have a limit of 20 too but for like coupons the limit is 4.
Some manufacturers coupons also say DND. This is, from what I've always been told, is to benefit the stores that do not double so they can show the customer...see...DND stated here.
Those that do double seem to overlook DND. It is their company policy and if they want to overlook DND and pay the extra (the double or triple) they can have their own rules. All stores are different.

If you read the fine print on most coupons it says the manufacturer reimburses the store the face value of the coupon plus 8 cents for handling. So if the store doubles that coupon the remainder comes out of the store's pocket, so to speak.
Agree with cpnmaniac.... most stores have limits to prevent greedy people from wiping out the shelves on good deals. But I would think they also do it so they don't get robbed blind on the $$ they pay to double or triple that coupon
